I have a bunch of FLAC files that I am trying to convert to ALAC for iTunes/iDevices and some of the output ALAC files have pops that weren't in the original FLAC files...
Here is an example
FLAC Source...
FFBBC185 I:\Multimedia\FLAC\The Benjamin Gate\['untitled']\02 - Scream.flac
ALAC destination...
17ECBE5C I:\Multimedia\Apple Lossless\The Benjamin Gate\['untitled']\02 - Scream.m4a
I do have "verify files" enabled but the files are not being flagged as

Rerunning the conversion will usually result in a clean file, but sometimes I will have to reconvert twice to get a good output.
