Currently there is no way to filter out and batch convert only lossless apple (i.e. not lossy m4a files) from folders that include subfolder files to convert.
(There is a trick to sort on bitrate, but you can't do any select on the list that includes files from subfolders.)
This is a common scenario: you have a folder that has multiple subfolders, and those subfolders have a mix of lossless and lossy files. You want to convert the lossless files only. That can't be done if the lossless files are apple lossless because they have the same extension as lossy aac files (.m4a). The sort on bitrate won't work because you can't select on the sort list if the files are from subfolders.
