24bit FLAC > 16bit FLAC sector boundary alignment

I am creating a set of 16/44.1 flacs from a set of 24/48kHz flacs using the sample rate and bit depth dsp. Is there away to align the sector boundaries when making this conversion so there isn't a tiny blip between each track? Thanks so much for everyone's help!

Align sector boundaries to what? CD? of 588 samples? it is not required when the audio is not on CD.
