Does anyone know of free software that adjusts the tone of a mp3 file, similar to the way that "Mp3 Gain" adjusts the volumn of a file?

It sounds like you are describing an Equalizer function, are you not?
I think the majority of programs for playing music allow you to adjust EQ on playback. Your PC's sound card may well offer you the ability to adjust tone also. Each of these appraches has the advantage of not messing with the underlying audio quality of the original source file.
dBpowerAMP has an EQ DSP effect that allows the user to apply EQ when you rip or convert files but this requires that you have the Power Pack (so it is not really free unless you already have purchased the Power Pack). I suspect you might be able to apply EQ on ripping/converting with WinAmp but I am not really sure whether you can do it for free.
The most powerful free tool that would allow this is Audacity (see: www.audacity.sourceforge.net) although this is probably more labor intensive if you are wanting to apply this to a large number of files.
If you are looking for something different, please tell us a bit more about what you are trying to achieve.
Perhaps another user will have some other suggestions also.
