I have seen software that can break apart the AA format to make individual MP3's. I'd love to have an encoder that can do the reverse.
Why would you want an AA file you ask. I know that you can take an M4A file and rename it to M4B so your ipod can bookmark it, but you are left having to take all the separate chapters and combine them into one big file for it to be manageable, but loose the ability to index forward/backwards by chapter.
If you could write the AA file, you could have a single file for ease of use on your ipod, and have all the functionality of search forwards / backwards by chapter when listening to the book.
I know right now it's a bit of a dream as the AA format is very proprietary, but it works so well for the ipod with books.
