Next you can use Windows Explorer and search for files having any particular file extension (so if you're looking for wma files you'll use *.wma as a search string in the file name) and you'll find all the files and you'll know in which folders they are located.
For encoding your files there are many ways to go about it. There's the File Selector utility that affords you a browser view of sorts on your entire computer's media files and you can navigate all the folders and select what you want to encode that way.
Or in Windows Explorer you can find the folder you're interested in and highlight the files you want to encode and right-click and select Convert to and that gets you dMC where you can chose whatever you want, including the destination folder for your converted files. Avoid using the option to delete after conversion, you may end up being sorry if your conversion for any reason failed.
You can build your music collection using dAP after you've converted everything.
