ape help please

Hi Tony here again. I am still trying to understand why my fully paid version of this program is not converting any APE files to FLAC. It looks like it is converting ok, but the process only takes 3 seconds and the resulting FLAC file is only about 5 seconds long, yet the APE file plays ok in GOM player. I need FLAC because my Pioneer music player does not recognise APE.
Can someone please help/
