I seem to have run into a size limit with dBpoweramp's implementation of Monkey's Audio. If the resulting APE file exceeds 1GB, dBpoweramp reports this error:
Error: APE compress too much data [clEncoder::EncodeBlock]
When I used Monkey's Audio itself, it was able to compress the file with no problem; decompressing the APE file yielded a bit-exact copy of the source file.
