Keeping Folders When Converting File Formats

I have about 3300 discs ripped in FLAC that I want to convert to another format. Can I do this and have the folders move when converted? I tried the batch converter and found it converted folders from one drive to files on the other. 44000 files with no folder organization is a little hard to follow. I need to keep the folder information intact when I convert. It is probably a simple setting that I just don't know how to make.

Set dynamic naming and use:

[origpath]\[origfilename]
