WMA Lossless to Apple Lossless - horrible sound

I used Batch Converted to convert a big bunch of my wma lossless music to apple lossless (m4a). The batch conversion took a few hours, but when I play the resulting m4a audio files they sound horrible. There's lots of ticking going on.

Conversion was done on my Win7 64-bit notebook.

Doesn't matter what I listen to the m4a apple lossless files, either win7 or macbook pro, m4a's sound horrible on both.

Any ideas on what to do?

Make sure you have no DSP effects active when converting. Try converting the WMA Lossless file to wave, then play the wave file (in Windows Media Player), does it play without the noise?
