Music Converter omitting some duplicates

I have just finished ripping my entire collection to Flac, I used Music converter to create a playback copy in AIFF. A few songs were not converted, they appear to be the same song that appears on different albums, say compilations. Does the convert omit, identical songs. Out of 11500 songs only around 10 were omitted, so its not a a major issue, I would just like to know if this is normal?

Perhaps the files had the same filename? depending on your naming convention.
