I am loosing tags with files converted with the batch coverter. I am running R12.1 and converting from FLAC to AAC. One in three albums are missing tag information in one track. Has anyone had the same problem?

Yes, I'm sure it is installed correctly. It is starnge that it is not all conversions that create the problem. I tried using ALAC as the output encoder and it worked without any problems.
