Problem solved, I rebooted (after reinstalling codecs) now all the sound are playing back correctly with no stuttering at the end of WMAs (8+9). :P
Ah, problem not solved, it seems to be a winamp 3 bug, as when I play the files in winamp 2 there is no stuttering in the last 5 seconds. :(
Disable toggle crossfading between tracks in winamp 3 to fix.
