Ripping issues using the Multi-Encoder option?

Whenever I've used this to simultaneously rip both MP3 and FLAC files, the resulting FLAC files tend to sound worse with artefacts and even skipping while the MP3 files remain largely intact, is this anything to do with ripping speeds or CPU priority or the program itself?

You had no dsp effects in operation? (especially on the flac encoder page).
