My flac files have been encoded with different versions i.e. 1.1.2, 1.1.3. Is it work downloading the latest FLAC codec and going through them all again to bring them up to the latest version, if so, how do I do it?
I've got Reference V12.3

You might save a few MB of disc space, and use slightly less cpu to decode the newer flac files. To do it, use Batch Converter >> select your root folder, filter to just flac files >> convert to >> Flac, and set the output folder to same as original. Personally I would have a backup of the files before doing this.

Will 'upgrading' to a new lossless codec version (regardless of the codec) still preserve the lossless-ness of the file? I'm somewhat new to this so I'm guessing that decoding and then re-encoding using the newer version will retain the file's quality, right?

Updating to the latest stable release of a Codec is a good thing to do in my opinion, but there is really no need to 'recode' current lossless tunes just to get it 'em up to date with the latest release of an encoder. There ain't really that much to gain.
