I have ripped to FLAC, then converted to WAV. When I convert WAV back to FLAC, the files differ slightly from the original. Why is this?

You can only compare uncompressed audio, not a compressed FLAC file (ie the size of the flac file).

1) You have not necessarily used the same encoding. There are different compression levels (i.e. "how much time should I spend trying to compress even more?")
2) The metadata block. Even if the metadata themselves are the same, some applications use padding (i.e. reserving a space of a few kilobytes so that if you change metadata slightly, you don't have to rewrite the entire file).
